Well, heres just and idea:

You have a choice to select your spawnpoint, as a menu would pop up as you die. I've seen this on a server (which died Neutral, I think it was Battlefield 2d.) before.
Your spawn choices would be:
  • One of your captured Flags.
  • Your squad leader.
  • Maybe your fellow squad members.

I think "Spawn Protection" should also be implemented, regardless if you use my spawnpoint idea or not.
You would not have spawn protection when spawning on your Squad Leader/Member, as you can use it to your advantage and kill all surrounding enemies without giving them a chance.
You would get spawn protection if you spawned by a flag, to prevent spawn killing. And anyways, if someone IS in your base, they should probably be trying to capture it, not spawn kill you. Have spawn protection last 2-4 seconds.

Oh yeah, and:
GET RID OF THE FUCKING MINES.

Squad Indicators are crap. We're scrapping the idea in place for Yorty's Spawn system.
